The main character of the game is a boy named Mono, only 9 years old. Waking up in the forest from a terrible dream, Mono decided to visit the local Hunter, who loves to create stuffed animals out of his victims. Entering his house, Mono discovers there a girl named Sixth, who is the main character of the first part of the game, from which the Hunter planned to make a stuffed animal. After listening to an offer of help from Mono, Six agreed and went with him towards the unknown.

Their path lies in the direction of the former metropolis called the Pale City, which turns out to be destroyed. On the way, the heroes constantly come across scattered TVs. Arriving at the place, they meet various characters in the most incredible locations.

The first place they visited was the School. While in it, the children encounter the Teacher, who turned out to be youkai, as well as the students of the School, who are presented in the form of porcelain boys and girls, but who have come to life. During the exploration of the School, Six is abducted by the students, but Mono saves her in time and they escape.

Their next stop in Little Nightmares II: Deluxe Edition is the Hospital. In it, the guys meet a dangerous Doctor who conducts dangerous experiments. Fleeing from him throughout the location, the children eventually deal with him by burning in a furnace. Not really understanding what is happening, Mono and the Sixth discover that absolutely all the inhabitants of the City have turned into terrible monsters with distorted faces.
